The most common would be to activate S2Member on the subdomains and restrict access to Pages, Posts, Categories, and Tags within the settings to require a level of 1 (or higher based on your needs).

Alternative would be to use the advanced S2 Conditionals within the template you are using for the sub-domain that redirects the user back to the main site if they are not the correct registered userlevel.

1) Can/how do I block an entire subdomain (i.e. support.example.com) to only logged in users with a specific access level?

2) cen/how do I block a folder on a subdomain (support.example.com/documentation) to logged in user with a specific access level?

NOTE: I have no plans on using multifarm/blog farm, just using MU to create some subdomains for a corporate site.

Thanks,

Kalman
