Well, I don't know why those went to the spam folder, I registered a moment ago in your forum and the email with the password got to my inbox immediately.
It may be caused because of someone else in your same IP who's been spamming people and got the IP dirty. It's one of the disadvantages of being in a shared server. I don't know if that your case, though.
I guess you will have to give the person a message reminding her to check her spam box and if found there, mark it as "not spam" and add you to her contacts list.
s2Member is not the one that sends that email, though, which is why your s2Member configuration doesn't apply. It's an email sent by WordPress itself upon registration.
You say you already updated the email address in its configuration? WP Admin -> Settings -> General -> Email Address.
If that fails, you could go to your database, look at the users table and see if you find the email that's being used and change it to the one you want there.
