With the free version of s2Member, if you have BuddyPress installed, you MUST use the BuddyPress registration system, because BuddyPress redirects all requests to the Standard Registration System (i.e. /wp-login.php?action=register), to the BuddyPress registration system, usually: /register/. This is fine though, s2Member will still work behind-the-scene in the exact same way. Also, in the latest releases of s2Member, you can integrate your s2Member-configured Custom Registration Fields into the BuddyPress registration system (optional).
With s2Member Pro installed, combined with PayPal Pro Forms, or Pro Forms for Authorize.Net, you have the option of handling registration with an s2Member Pro Form, instead of with BuddyPress, if you like (optional). There's even a Pro Form for free registrations. In all cases, s2Member will be fully capable of setting the proper Level/Capabilities during registration, because s2Member's integration is with the WordPress core.
I hope that helps.
