If I use the free version of S2Member on my site and wanted to sell the site with S2Member, since the site runs by S2Member. Would that be allowed?

You mean create a site, with s2Member, and then sell the site, along with s2Member?

If so, I believe this is not legal, not by any of the licenses, since in the end the license won't be used by you, the owner of the license.

You can use the free s2Member version for that.
