Can I insert HTML codes in the Signup Confirmation E-mail? I would like to customise it.

The Signup Confirmation Email supports Replacement Codes, which are documented on that configuration panel. However, the end result, is a "plain text" email. So to answer your question, no. This is not possible in the current version of s2Member. I'll add this to our @TODO list.
